Team Guy senses the result of the Sakura and Granny Chiyo’s desperate struggle while still in battle with his deadly copy. Although Guy’s team members are showing fatigue, their copies remain strong! Lee's plan to turn the tide sets fire to the team members' fighting spirit! Meanwhile, Naruto goes after Deidara, who has seized Gaara. Even as they are in hot pursuit, preparations for Kakashi's new technique are underway!

Sakura hurries to get to Naruto with Granny Chiyo, who is suffering from the poison. The members of Team Guy rush to assist Team Kakashi. Meanwhile, with all preparations complete, Kakashi reveals his Mangekyo Sharingan. This powerful jutsu transports whatever the eye can see into another dimension. Catching Deidara in an unguarded moment, Naruto is finally able to rescue Gaara. But seeing Gaara's current state enrages Naruto.

Naruto loses all reason to anger and is gradually taken over by the Nine-Tailed Fox Spirit. Having been forewarned by Jiraiya, Kakashi narrowly manages to suppress the Nine-Tailed Fox. Deidara, spying on them, finds out about Sasori's defeat when Sakura and Granny Chiyo appear. Just then, Team Guy arrives, and he is trapped. Cornered and no longer able to work his jutsu, Deidara attempts to blow himself up along with the Leaf ninja!

Relying on Naruto's power, Granny Chiyo performs the Transmigration Jutsu on Gaara. Sakura is saddened when she realizes the cost of this jutsu. But in a firm voice Granny Chiyo passes on wisdom to these young ninja. When Gaara finally awakens, he finds himself surrounded by Naruto and the others and by a crowd of Sand ninja who had come after him. In the commotion following Gaara's resurrection, Granny Chiyo breathes her last. Realizing the truth behind the Transmigration Jutsu, everyone pays their respects to Granny Chiyo.

Gaara and his rescuers make a triumphant return to the Hidden Sand Village. After paying their respects at Granny Chiyo's grave, Naruto and the Leaf ninja reluctantly take their leave. Naruto shakes Gaara's hand in parting. Elsewhere, an injured Deidara appears before Zetsu and his subordinate Tobi. He has been in hiding after destroying a clone in a diversionary tactic. Back in the Hidden Leaf Village, someone tries to sneak a mysterious boy named Sai onto Kakashi's team!

Everyone has returned to the Hidden Leaf Village. Kakashi is hospitalized for a week due to the strain caused by his Mangekyo Sharingan. But he is scheduled to meet with Orochimaru's contact in four days' time. Despite Shizune's pleas to send another team, Tsunade declares that she will send Team Kakashi to do the job. Hearing this, Naruto hurries back to the village in search of reinforcements for the team, but is attacked on the way by the mysterious Sai!

After attacking Naruto, Sai predicts that they will meet again soon, then vanishes. Tsunade meets with the village elders, Homura and Koharu, who feel that Naruto, as a Jinchuuriki, should not be sent on missions involving the Akatsuki. Tsunade refuses to comply. In return for accepting her unreasonable refusal, the elders demand that she add a ninja recommended by Danzo to Kakashi's team.

Naruto is enraged when he discovers that Sai attacked him in order to test his strength. Sakura pulls them apart, but tensions are running high between the members of Team Kakashi. Tsunade, Jiraiya, Yamato, and Shizune gather in Kakashi's hospital room. Jiraiya reports on Naruto's reckless behavior to alert Yamato. Meanwhile, Sai receives a mysterious envelope from a Foundation operative. What secret mission has Sai been assigned by Danzo? With speculation running rampant, the time for Team Kakashi's departure draws near.

The new Team Kakashi heads for Tenchikyo. To Naruto, Sai is just temporarily filling in for Sasuke. When Sai shows his contempt for Sasuke, the antagonism comes to a head. Yamato steps in to settle everyone down. To everyone's astonishment, Yamato uses the Wood-Style ninjutsu that only the First Hokage was said to know. Ignoring Sakura's reaction, Yamato decides they will stay overnight at a hot-spring inn in order to try to improve the rocky relations among his team members.

Sakura comes across Sai working on an abstract painting. He tells her that he's unable to give it a title. Bothered by his manner, Sakura finds an unusual picture book among Sai's things. As the group later hurries toward Tenchikyo they are on guard against a possible ambush by the Akatsuki. Yamato is aware of the difficulty of the goal of this mission, which is to take Sasori’s spy into custody, so he pairs everyone up in the event that a battle begins.

In preparation for Tenchikyo, Yamato conducts a half-day simulation in order to get a grasp on the fighting skills and jutsu of Team Kakashi. Sai abandons Naruto to conclude the simulated mission successfully. Naruto is angered, and a conflict seems inevitable, but Naruto declares that “If it will help to save Sasuke, I will team up with Sai.” Sakura understands Naruto's strong feelings about Sasuke, but Sai suddenly blurts out, “I have no emotions.”

The day for capturing the spy is finally here. Just as planned, Yamato takes on Sasori's likeness and waits until the Akatsuki spy appears. The spy turns out to be none other than Kabuto. Naruto and his group can't hide their astonishment, but suddenly, who should appear but Orochimaru himself. The situation quickly changes, and Team Kakashi find themselves in an unexpected and dangerous predicament.

Faced with Orochimaru, his sworn enemy, Naruto suddenly releases the power of his Nine-Tailed Fox. When Yamato sees Naruto's fourth tail appear, he recalls Jiraiya's tale of how he nearly lost his life to the transformed Naruto. Yamato has been ordered to suppress the Nine-Tail chakra that would adversely affect Naruto's body. Then, the secret of Yamato's Wood-Style ninjutsu becomes apparent.

When his third tail appears, all that Naruto can see is Orochimaru. He is blind even to his teammates. As the fighting accelerates, Sakura is knocked unconscious. While Yamato is distracted saving Sakura, Sai finally sets his top-secret mission, entrusted to him by Danzo, into motion. Meanwhile, taunted by Orochimaru and impatient to rescue Sasuke, Naruto finally releases his forbidden fourth tail.

With the release of his fourth tail, Naruto completely loses his awareness and is overtaken by destructive impulses. When Sai’s and Yamato's clones are finally able to get close enough, they witness a horrifying battle between Orochimaru and the transformed Naruto. Yamato is puzzled that Naruto is able to function wrapped in evil chakra too powerful for a normal person to withstand. In the gale born from the Triple Rashomon and high-density chakra, Naruto's power and appearance become demonlike as he gets closer to fully becoming the Nine-Tailed Fox.

Although he has changed almost completely into his animal form and has lost all awareness, Naruto refuses to give up the idea of bringing Sasuke home. Moved by Naruto's condition, Sakura ignores Yamato's restraints and runs to Naruto and is injured by him. Yamato is finally able to use his Wood-Style ninjutsu to halt the Nine-Tailed Fox’s rampage. Meanwhile, Orochimaru reaches his limit and tries to leave the battleground, but is confronted by Sai, who has brought him a message from Danzo.

Taking advantage of the confusion, Sai makes contact with Orochimaru. After reviewing the contents of the documents given to him, Orochimaru decides to take Sai back to the hideout. Meanwhile, Yamato is able to stop Naruto's rampage, but the damage to Naruto's body is severe. Yamato sees how distressed Sakura is over her powerlessness. When Naruto comes to, Yamato tells him and Sakura that Sai is gone, and that there is a possibility that Sai's superior, Danzo, is plotting something terrible.

Naruto and Sakura are shocked when they hear that Danzo's goal is to work with Orochimaru to once again attempt to defeat the Leaf Village. Sakura worries about Naruto, who is still recovering from his rampage, but when Yamato explains that they'll never have another such chance against Orochimaru, they begin their pursuit. The injuries inflicted by Naruto as the Nine-Tailed Fox cause Sakura to fall behind, and Team Kakashi is forced to take a break. Meanwhile, Orochimaru realizes that he is being followed by Yamato's clone and decides to use Sai to lose his pursuers.

Naruto is shocked to learn that he was the one responsible for the destruction around them and for Sakura's injuries. Yamato tells him that he will, hereafter, suppress the power of the Nine-Tailed Fox with his Wood-Style ninjutsu, and he counsels Naruto not to rely on Nine-Tails but to use his own powers. Meanwhile, Sakura has questions about a strange story she discovers in Sai's picture book. The story seems to be about Sai and his older brother, but…

Sai shudders when he finally meets Sasuke face to face in Orochimaru's hideout. The list that Sai gave to Orochimaru lists the members of the Anbu Black Ops, the corps under the direct control of the Hokage. Sai stays with Orochimaru in exchange for some valuable information, but until he can be trusted completely, he is given a room where he will be under house arrest. When he is alone, Sai cautiously looks around and begins to summon a book

Team Kakashi is able to find Sai with Yamato guiding them. They immediately begin questioning Sai about Danzo's plans for destroying the Leaf Village, and surprisingly, Sai divulges everything. Naruto and his team are irritated that he remains absolutely unemotional, but Sai declares that, as a member of the Foundation, “I do not exist.” However, from all of his actions, Sakura detects some strong feelings in his subconscious and points out to Sai the contradictions in his behavior.

Kabuto carries out a surprise attack on Team Kakashi to take back Sai, but a change has come over Sai since Sakura pointed out his contradictions. With the information that they get out of the captured Kabuto, the search for Sasuke nears its end. As Naruto and Sakura run to find Sasuke, fond memories of Sasuke and of their parting bloom in their hearts.

Naruto, while nursing his injuries caused by the release of the Nine-Tailed Fox, searches frantically for Sasuke. Seeing this, Sai recalls the feelings he once had for his older brother and finally manages to complete his unfinished picture. For the first time, they see a sincere smile on his face. A sudden attack by Orochimaru mars the brief, tranquil scene. Before he vanishes Sai promises that he will save Sasuke. However, Yamato finds an ominous truth among the belongings that Sai leaves behind.

Team Kakashi are stunned to learn that Sai's true mission is to kill Sasuke. Naruto wants to believe that the smile Sai showed them was real, but there is a possibility that it was all an act. Meanwhile, Sai has reached Sasuke. Kill him, or save him… Which ending does Sai, a Foundation operative, choose? Sai and Sasuke battle it out, demolishing a part of the hideout. Naruto and the others follows the signs of chakra, and they are finally reunited with Sasuke.

Team Kakashi finally have their wish to be reunited with Sasuke granted. Although it has been three long years, Sasuke's feelings have not changed. His ultimate goal is to get revenge against his older brother, Itachi. Declaring that he has cut all ties with Naruto and the others, Sasuke begins to attack the Leaf ninja. They are overwhelmed by Sasuke’s skills. Sensing the inferiority of his host, the Nine-Tailed Fox urges Naruto on from within, but Sasuke uses his well-developed Sharingan to enter Naruto's mind and suppress the Nine-Tails.

Sasuke's desire for revenge remains firm, no matter how hard Naruto tries to talk him out of it. Yamato tries to take Sasuke by force, but interference by Orochimaru brings things to a quick close. Naruto is stricken when he realizes that he has once again failed to bring Sasuke home, and that he just doesn't have enough power. Orochimaru has about six months until his transmigration. Now that the bonds within the new team have solidified, Team Kakashi makes a new pledge.

Naruto has a strange nightmare several days after their failure to bring Sasuke home. Even after he awakens wisps of the dream keep haunting him. The next day, Sakura goes to the library to research some medical documents. She happens upon Sai, who is engrossed in a book on human relations. Sakura is happy to see how hard Sai is trying to meld with Team Kakashi, and she invites him to go with her and Naruto to visit Kakashi. At the hospital, Kakashi makes Naruto a suggestion.

Naruto begins to train with Kakashi. Kakashi finds it exhausting working with Naruto, who can’t understand anything explained to him. The only way Naruto can learn is through experience. In order for Naruto to develop his own special Rasengan, Kakashi introduces a special training method that would compress enormous amounts of time and effort into a short period. Moreover, Naruto must study the properties of his own chakra in order to develop a new jutsu.
